The defeat was Shenhua’s first in the group stage after drawing all their three previous games. Japan’s Kashima Atlers and Australia’s Sydney FC are the other teams in the group.
After a goalless first half, Suwon Bluewings broke the deadlock thanks to Dejan Damjanovic in the 50th minute.
And with just two minutes remaining in the game, Sung-Keun Choi made the game safe with Suwon Bluewings’ second goal.
Shenhua are now third on three points after four games in Group H.
The win means Suwon Bluewings occupy second position on seven points.
The group’s other game between host Kashima Atlers and Sydney FC ended 1-1.
Two teams will progress from the group stage and into the round of 16 of the competition.
